How to Annotate a PDF for Research: Highlights, Comments, and Export

Most people use PDF annotation the wrong way: they open a paper, immediately reach for the yellow highlighter, and proceed to color in every sentence that sounds important. Thirty minutes later, half the document is yellow and the highlights communicate nothing except “I read this.”

Effective PDF annotation is a skill with a specific technique. Here’s how it works.

Read First, Annotate Second

The most common annotation mistake is starting to highlight on the first pass. You haven’t yet understood the document’s structure, argument, or which claims are actually central. On a first read, almost everything sounds important.

Instead, do one quick read-through with no annotations — just reading. The goal is to understand the document’s shape: what’s the central claim, what’s the evidence, what are the limitations, what’s the conclusion? This takes maybe 20–30% longer than jumping straight to highlights, but the annotations you make on the second pass will be dramatically more selective and useful.

On the second pass, you know which sections matter. You annotate those. You skim the rest.

Build a Color System and Stick To It

One color means nothing. A color system creates a visual index across every paper in your library.

A simple four-color system:

  • Yellow — central claims and key arguments (the things you’d cite)
  • Blue — evidence and supporting data (what the claim rests on)
  • Green — methodology and approach (how they studied what they studied)
  • Pink — things you disagree with, find surprising, or want to challenge

The specific colors don’t matter. What matters is consistency across documents. When you return to a paper six months later, yellow still means the same thing it did the first time.

Pink (or red) for disagreements is especially useful. Most researchers highlight things they agree with. The places where you push back are often more valuable for your own thinking — those are the gaps your research might address.

Write Comments That Add Information, Not Echo It

The most common useless comment is a restatement: you highlight “the control group showed no significant improvement” and write a sticky note that says “control group — no improvement.” That’s the text. You’ve added nothing.

Useful comments do one of three things:

  1. Connect the point to something else you know. “This contradicts Smith 2024 — check dates.” That cross-reference is information you’ll lose if you don’t capture it now.

  2. Record your reaction or question. “Why didn’t they control for X? Seems like an obvious confounder.” That question drives your follow-up reading.

  3. Flag usefulness for a specific purpose. “Good quote for intro section.” That tag saves you from re-reading the whole paper when you’re writing.

Anything that just restates the highlighted text can go. Comments are for information the text doesn’t itself contain.

Use Sticky Notes for Unresolved Questions

Inline comments live at the place in the text where the annotation lives. That’s the right format for reactions to a specific passage. But some questions aren’t specific to a passage — they’re open questions that require research outside this document.

“I need to check whether this finding replicates in a different population” isn’t a comment on a sentence, it’s a to-do item. Put that in a sticky note at the top of the page or at the end of the document. Sticky notes get collected separately in most annotation export systems, which means your to-do list stays separate from your analysis notes.

Annotating Tables and Figures

Figures and tables are where a lot of the actual data lives, and they’re the most under-annotated part of most papers. Common useful annotations:

  • Draw a box or circle around the number you’re actually citing
  • Add a text note recording what the scale or axis is (so you remember when reviewing the annotation export later)
  • Note the sample size prominently — it’s easy to forget that an impressive-looking chart is based on n=12

For complex figures, a quick text note reconstructing what you think the figure is saying — in your own words — is both an annotation and a comprehension check. If you can’t write a one-sentence plain-language summary of a figure, you don’t actually understand it yet.

Export Your Annotations to a Summary Document

After annotating a paper, export the annotations to a separate document. Most PDF editors, including the one you’re using now, can produce a summary of all highlights and comments in order.

That exported summary is effectively the first draft of your literature notes. It contains:

  • The exact quotes you highlighted (in yellow, for central claims)
  • Your reactions and connections (from comments)
  • Your follow-up questions (from sticky notes)

For a research project with 15–20 papers, those individual summaries become the raw material for your literature review. You’re not re-reading papers — you’re re-reading your annotations, which are already filtered to the parts that matter.

Practical Annotation Workflow

  1. Quick read-through (no annotations)
  2. Second pass with color-coded highlights
  3. Add comments at each highlight — connections, reactions, flags
  4. Add sticky notes for open questions and to-do items
  5. Export annotations to a notes document
  6. File the annotated PDF in your library; keep the notes document active in your writing workflow

This takes longer than just reading. But the time investment is front-loaded: you spend more time with the source now so that you spend far less time with it during the writing phase, when you can’t afford to re-read 20 papers from scratch.
